If we can reach consensus on the matter that a tulpa, just like your own personality is encoded within neuronal networks in your brain, they of course don't go anywhere. Just like your own thoughts. I'm by no means an expert in neurosciences but I'd recommend reading into theories of consciousness , especially neural correlates of consciousness. Quite interesting stuff but not easy to grasp and highly hypothetical. I'm not claiming to understand all of it. My personal hypothesis, which is nothing more but mere speculation, would be that your conscious thoughts and actions, your tulpa (which I'd categorize rather as a part of your own consciousness than an entirely different one but maybe I'm wrong) and various other subconscious processes compete for attention. As there's a limit on the amount of information that the conscious part of the brain can process, some processes get overpowered and pushed in the background by others every now and then. Especially if the brain is not used to them. Tulpamancy is a highly demanding task so it's not really astonishing this happens sometimes. So I'd say that's what's happening when a tulpa 'fades out'. They are overpowered by other stimuli. At least that seems to be the case with me. Anyway I would not worry too much about the whole thing. It can be annoying but my best bet would be that such things just get better with practice.
